The first endings always end (graphically) somewhere in the next bar, not exactly above the bar line, when adding it to a completely selected measure. There is a workaround, you can make it right by not selecting the whole bar but only the notes and rests inside that same bar, but sometimes it's empty, and then it won't work...
There is a long-standing problem in Sibelius that rests in one voice do not avoid notes in other voices, and incorrectly overlap with them. It is necessary manually to move rests vertically to avoid clashing with notes in other voices.

When there are two notes of the same pitch in opposing voices (stem-up and stem-down) at the same time-point, Sibelius overlays the noteheads. This is incorrect when the notes are of differing lengths (e.g. one has a rhythm dot and the other does not): in this case the notes should be offset to avoid overlaying each other. The noteheads should overlay only when they are of identical lengths.
When notes are transferred across to the other staff of multiple-staff instruments, Sibelius places some cautionary accidentals incorrectly.
When you have a song that has 1st and 2nd endings and a word continues to the 2nd ending with a tie, there should be a hyphen for the first note in the 2nd ending. And we need the tie to be present in the 2nd ending for the first note, too.
When one inserts a bar (into a passage where notes are already entered) just before a keysignature sibelius acts a bit weird.
I would love instrument changes to be implemented properly. The process still needs refining so that key signatures for the new instrument is spaced properly with the preceding item, be it a barline, clef etc. At the moment the key signature is usually crushed in or overlapping other things requiring manual editing.
As I work on wind scores requiring doublers to change instrument I have to do this quite often.
The first note on the staff is close to the key signature. When this note has an accidental, it appears as if that flat/sharp is almost part of the key signature. Perhaps have better spacing by default?
If a slur either starts or ends on a cross-staff note, then the slur attaches incorrectly to a point where the note would have been on its original staff, had it not been crossed to the other staff. See attached graphic for clarity: the slur shown was created from the third to the fourth note, both of which are cross-staff notes. The end of the slur must be attached to the last note, during a cross-staff.
If the final note before a repeat ending has a tie or slur leading into the end-repeat bars, then only the first repeat bar sequence engraves or plays back the tie/slur correctly. The 2nd (and higher) repeat bar sequences do not display an inward tie/slur finishing in them, nor does the tie/slur play back correctly.
